Brown stains or decay?

Hi I am new to invisalign, currently only on my 3rd week and my 2nd tray.
I have been meticulously brushing and flossing my teeth after all meals and cleaning my trays with 3% hydrogen peroxide and rinsing thoroughly. However I was alarmed to look in the mirror today and notice what looks like decay on some of my molars. They were white before I started treatment and now one looks black and one brown/flaky on the sides between the next tooth. I had to gave IPR on some of my teeth.
I do not see my orthodontist for another 3 weeks and am a little worried my teeth are decaying or dying? Is this something I should be concerned about after so little time in braces? Has anyone else noticed a discolouration in their teeth with the trays?

    Are you using Crest Pro Health mouth wash or toothpaste?

    I rang my orthodontist who reassured me it was not decay but she has not seen my teeth yet. She seems to think the staining is caused by the chlorhexadine mouthwash I was using. I am not entirely convinced but have since switched to a whitening mouthwash as well as using toothpaste. I would think if it was caused by mouthwash all my teeth would be stained, not just areas between my rear molars. Anyway will know more next week.
