I don't know what may be causing the discoloration.
I use a combination of scrubbing them with my toothbrush and soaking in denture tabs. They've been going a few years and don't look as pristine as when I first got them, but they do the job.
I've had my clear retainers for three weeks. I've been using denture tablets (along with anti-bacterial hand soap and/or [non-gritty] tartar control toothpaste) to clean my retainers. However, I've heard that regular denture tablets can discolor clear retainers? Is this, indeed, fact (or is it just a marketing ploy used by SonicBrite, Retainer Brite, et al. to make you buy their [more-expensive] cleaning products)?
I ask because I have noticed a slight discoloration in mine, but ONLY on my top retainer. The bottom retainer has no discoloration whatsoever. And the only thing I've ever eaten with them in is a sugar-free mint occasionally. And I always (and I mean ALWAYS) brush my teeth before putting the retainers back in.
Any idea what is causing the uneven discoloring of the two retainers? I'm baffled.

I don't know why this would be ... as dentures don't get any stains on them from these tablets.
We recommend our patients use liquid soap only to clean their retainers ... it's cheap and does an excellent job!
After 5 years, 11 months and two days of stainless steel brackets ... my teeth now have upper and lower bonded, gold wire, retainers and removable clear retainers!
