Your lips shouldn't be significantly more protrusive with Invisalign, since the trays do not have the bulk of fixed braces. It's possible though that they are a little irritated by the aligners - you should make sure you are drinking plenty of water, check there are no rough spots on the trays (gently and carefully file with a nail file if there are), and use lip balm to help your lips slide over the trays. It is also a good idea to rinse them very thoroughly before popping them in for the first time since there is some chance that you may be a little bit sensitive to the chemicals used to rinse the trays after manufacture.
If your lips really are significantly puffy, or especially if you start to develop sores on the lips or inside the mouth, please head in and talk to your orthodontist about this, just in case you are one of the relatively few folks who can develop contact dermatitis from either the rinsing chemicals, or the plastic of the trays themselves.
