Ashley have you been keeping the brackets/bands on your molars well covered with wax? If not ... then definitely do that, as it will allow the area to toughen as it heals. You may also need to buy a topical gel/cream that is for mouth sores. The recommended type are the ones that include a numbing agent as well as an antiseptic. Warm water with salt and/or baking soda added, are great as healing mouth rinses and soothing for the mouth.
The most important part is to continually wear wax (expect when brushing), for at least 24 hours after you think you need it. This way your cheeks will get to heal and hopefully stay tough.
